You need to make sure it's running in DS mode and not DSi mode. If that doesn't work you may need to update twilight menu. FWIW, I have gotten bb2 redux to work on my DSi (in DS mode), but I haven't tried running it on my 3ds. you need to play it on DS mode go to configuration and change that.

So, what finally worked for me was simply leaving the TwlBg.cxi file in /luma/sysmodules folder without renaming it, and deleting the /_nds/TWiLightMenu/TwlBg folder altogether. This way however, the whole Twilight Menu and every nds game is stretched (which is perfectly fine for me, tbh).
