Leave the system and allow another fleet to spawn and retake the system, then enter as close to the portal as you can get and try to focus it down before the system control station dies. The Scourge also have a similar bug where I couldn't bomb the infested worlds unless it was under control of them.

It certainly seems odd that you can't specifically send aid to your friendly other dimensional selfs in yourtheir time of need. It'd be pretty neat addition if you could send whole army groups through the portal and have them come back years or decades later as Veterans (or maybe some as cyborg or psychic upgraded units) or get a message they have all fallen in battle to the filthy XENOS! Closing it just makes you lose the job slot, it seems. I don't think anything really happens if you leave it open.
